I can think of two reasons you'd get a clunk. First one...your modules are loose, hit them with an allen wrench and make sure they are tight.
Second... the cams or the axle aren't true and the thing is coming over lopsided and is able to clunk (possibly against the inside of the fork of the limb if the cant is bad enough).

Another thing to check is the cable rod make sure it is in tight.
A buddies Pat DC had a similuar noise and it turned out to be the cable rod was loose.
There is a set screw and behind that is another screw make sure it is tight.
