A lot of pesonal preferance on this one. I shoot right handed and feel much more comfortable with my left knee down.

I practice this shot at home for emergency hunting tactics. If you are right handed shooter, be down on your right knee, if you are a lefty, go down on your left.;)
I agree here with avid_bowhunter.
One more thing I might add to that is to give the bow a more severe degree of tilt to avoid limb contact with the knee that is up.
It is just like you are standing in a comfortable shooting stance. My most comfortable, shooting right handed standing, is to have my left foot forward and body almost turned.
Stand in your stance to shoot, and then natually go down to one knee. Make your adjustments toward stability and comfort.

I don't find shooting on one knee really all that hard, but it just takes practice and consistency. Don't try to make it seem like you are shooting all that different. I just think of it as i have no legs when i shoot my bow[&:] My waist up is the only thing i worry about (besides good form) and it seems to help me.;)
