Some target shooters intentionally stagger their fletches by a 3/8" to 1/2" each for better accuracy. The theory is staggering them that way gives the stabilizing effect of fletches an inch longer. Not sure I agree with that, but I have tried it and it does seem to work.

So, no. Slightly staggered fletches will not negatively affect your accuracy.
