My favorite way to do it is to aim at the upper neck, just behind the ear. This works especially well if you are using something like a .177 because instead of punching through bone, it is punching through soft tissue which gives greater penetration while also severing the spinal cord from the brain stem, which drops them dead instantly. They don't even twitch. The only drawback to this method is that you have to be an experienced marksman to land this kind of shot perfectly. I will also say that you have to be closer to the squirrel to make the shot easier to hit. But regardless, if you are looking to make it as painless as possible for the squirrel, and to keep them from running away or moving, this is your best bet.
