If your thermals are made of cotton (some are) do not wear them against your skin. Wear the base layers that you are speaking of against your skin.
In fact, if your thermals are cotton, i would not wear them at all. Cotton will stay wet and lose all of its thermal properties when wet.
If neither is made of cotton, wear the base layer then the poly thermals on top of them
