I am in the same situation as you with only one bow for both.
What I am going to do is have a 3d sight and a hunting sight and just change them out.
My reason for this is that for hunting I prefer a single pin that is moveable but for 3d I want multi pins that are fixed.

As to the arrows I dont know at this stage if I will be using the same ones for both.
