Shouldnt affect anything, i leave only about 1 inch past my rest. 340's should be fine. might gain a couple fps. being shorter.

Shortening the shaft WILL increase the spine of the arrow. I didn't have time to run your numbers on OT2 but I'm guessing your on the bubble between 340's and 400's according to the program with a short shaft, but most prefer to be a little on the stiff side anyway so you should be good.

Can inserts be removed from carbon arrows?

get a piece of metal rod that will slide easily down the inside of the shaft (a drill bit will work), and use a whipping motion to drive it against the insert. A few trys should pop the insert out.

It will affect spine by making is stiffer as stated. Also as stated, the drill bit/jackhammer method works very well for removing inserts.

Or you can simply trim from the nock end and not worry about having to remove the inserts. Just face them square with a G5 ASD device.
