Extremely simple to answer:
There are two ways to keep the dog out of the flowers.
1. A kennel run
2. Constant supervision when not in the kennel run

I had the same problem with my dog. If it is your dog, you could do what I did. I used a rolled up newspaper and cracked it on my hand. He didn't like the sound. You do that every time and my dog learned that area he needs to stay out of. Now the problem is armadillos.

I hate to keep him in kennel all the time. He only does it around 4 O'clock in the morning. I can hear him outside my bedroom window. Sometimes I go and boot him out , others I too fat and lazy to get out of bed. He less than six months. I heard spray vineager on the flowers and they will stay away.

rsbcon,
As long as a dog gets appropriate exercise, a kennel run of 6' x 10' or 8' x 12' is plenty big enough.
A dog doesn't need more than that as long as they are given plenty of daily (or nearly daily) exercise.

If your dog doesn't get appropriate exercise, then you'll just have to let him keep digging in the flowers.

Put a small electric fence around it. The kits are about $30 at farm/ranch stores. It also works great for keeping them away from trash cans, and broke mine of digging under fences in about 20 mins.

Rip out the flowers and put in a bbq/patio/spa.

This whole green thing is over-rated anyways.
