Default Will I have a bolt/scope contact problem?

Wanting to have a custom rifle built off of a Rem. 700 action.

I also typically prefer Leupold low rings.

Going to use a Leupold VX-III 3.5-10X40

I know the 40mm. objective will clear the barrel, but should I expect the 90 degree bolt throw to contact the eyepiece of the scope when the bolt is raised?

Yes,I was going to use low rings,but when i cycled the bolt it scraped the side of the scope.Ordered med height rings,works like a charm.rem 700 243

Most likely you will, I'd suggest Medium rings to play it safe.

It depends on the stock you choose, lows might be to low if you get a higher comb stock...I had to use mediums with a B&C thumbhole stock to be comfy and highs would actually be a little better when using ear muffs...lows were miserable...

I personally don't believe the 40mm will clear the barrel unless you push it way far forward. But I know for a fact, the bolt will not contact the scope

I'm using medium weaver rings on my 700 SPS.I have a nikon buuckmaster 3x9 40mm. It barely clears the scope,but I like my scope mounted as low as possible.

the 40mm objective will clear the barrel.....possibly because I mount my scopes a tad further forward than average.
I mount them as far forward as possible where I still get a full field of view when at full magnification. It also gives me a little mental comfort when shooting heavy recoiling rifles that I wont get caught over the eye with the scope.

Maybe, but does your cheek weld correctly? I mean for me, low would be too low with a monte carlo type stock.
