It's because people take religion more seriously than anything else in this world. Naturally most people want laws that reflect their beliefs. But when a religious minority comes into the picture, they tend to have their rights trampled.
Our forefathers' goal was democracy, freedom, and liberty. Obviously that won't exist if people are made to obey laws that contradict their own religious beliefs. Yes, some of the early patriots were very religious, but they also realized that as long as no harm is done to one's fellow citizen, one must be free to choose his own destiny.
This is one of the 2 most misunderstood parts of the constitution (the 2nd amendment is the other). The pertinent part is that the state is prohibited from establishing a "state" or government religion. In other words, the state cannot favor one religion over another and make it some kind of government requirement, etc. like many of the pilgims experienced in England and other European countries. Our forefathers intention was to eliminate our government's ability to persecute a person for their religion, thus guaranteeing a person freedom of religion.

The separation was intended originally to keep the government from establishing a religion on the people. The way it's been enforced has been shameful to say the least. It now equates to not allowing God--or any vague or remote reference to Him--in any public venue. The ACLU is all over making sure of this.
